PLP is retained in the active site not only thanks to the lysine, but also thanks to the interaction of the phosphate group and a phosphate binding pocket and to a lesser extent thanks to base stacking of the pyridine ring with an overhanging aromatic residue, generally tyrosine (which may also partake in the acid–base catalysis).

La facilidad con la que el nitrógeno del anillo piridina se protona juega un papel adicional en la especificidad. El PLP se encuentra fijado en el sitio activo no sólo gracias a la lisina, sino también gracias a la interacción del grupo fosfato con el bolsillo fijador de fosfato, y en forma menos intensa, gracias al apilamiento de bases que se produce entre el anillo piridina y un residuo aromático colgante, generalmente una tirosina (el cual también toma parte en el mecanismo de catálisis ácido-base).
