Ο νότιος κλάδος του ορογενετικού συστήματος της Τηθύος περιλαμβάνει τα Απέννινα, τις Νότιες Άλπεις, τις Δειναρίδες, τις Ταυρίδες, τις Ιρανίδες και στη συνέχεια τμήματα άλλων οροσειρών έως τα Ιμαλάϊα. Το γεωλογικό υπόβαθρο των Κυθήρων αποτελούν σχηματισμοί οι οποίοι ανήκουν στις εξής γεωτεκτονικές ενότητες: την ενότητα Άρνας, την ενότητα Τρίπολης και την ενότητα Πίνδου, ενώ το ανατολικό τμήμα του νησιού καλύπτεται από Νεογενείς αποθέσεις.
