After the death of King Edward VI, Henry's son, the papal bull of 1555 recognised the Roman Catholic Queen Mary I as Queen of Ireland. The link of "personal union" of the Crown of Ireland to the Crown of England became enshrined in Catholic canon law. In this fashion, the Kingdom of Ireland was ruled by the reigning monarch of England.

The English Reformation accelerated under Edward VI's regents, before a brief restoration of papal authority under Queen Mary I and King Philip. The Act of Supremacy 1558 renewed the breach, and the Elizabethan Settlement charted a course enabling the English church to describe itself as both catholic and reformed: In the earlier phase of the English Reformation there were both Catholic martyrs and radical Protestant martyrs.

In the Tudor period, three crowns were placed on the heads of monarchs at a coronation: St Edward's Crown, the state crown, and a "rich crown" made specially for the king or queen. After the English Reformation, the new Church of England denounced the veneration of medieval relics and, starting with the coronation of Edward VI in 1547, the significance of St Edward's Crown as a holy relic was played down in the ceremony.

When Charles IV died, Edward had made a claim for the succession of the French throne, through the right of his mother Isabella (Charles IV's sister), daughter of Philip IV. Any claim was considered invalidated by Edward's homage to Philip VI in 1329. Edward revived his claim and in 1340 formally assumed the title 'King of France and the French Royal Arms'.

Rumours of an impending French invasion led the king in August 1335 to order that he and his household should remove to Nottingham Castle as a place of safety. When two cardinals came to England at the end of 1337 to make peace between Edward III and Philip VI, the Duke of Cornwall is said to have met the cardinals outside the City of London, and in company with many nobles to have conducted them to the King Edward. On 11 July 1338 his father, who was on the point of leaving England for Flanders, appointed him guardian of the kingdom during his absence, and he was appointed to the same office on 27 May 1340 and 6 October 1342; he was of course too young to take any save a nominal part in the administration, which was carried on by the council.

From Edward III onwards, little money was spent on maintaining the property and by the 15th century the castle was in ruins. The castle hall and chamber were roofless by the 15th century, and Henry VI ordered these buildings to be destroyed and the stone reused for constructing King's College in 1441, with other parts of the castle being used to help build Trinity College's chapel. More stonework was given away by Mary I in the 16th century for building a mansion at nearby Sawston in the Fens, and other grants of stone given to Emmanuel and Magdalene colleges.
